Sample article PDF improperly formatted on one page

There is some improper formatting in the PDF of the sample article (both single- and double-sided versions). The HTML version shows some of the entries in the matrix against a colored background, which is what I think is intended. The single-sided PDF, however, is as shown below. The effect in the double-sided version is more dramatic. @saustinp

The root cause is that the pdf() function in pretext/lib/pretext.py hardcodes exactly 2 LaTeX passes. The sample article's colored matrix (Figure 10.12) uses the nicematrix package with \cellcolor in a code-before directive, which internally relies on TikZ remember picture, overlay nodes. These nodes need 3 passes to resolve their final page coordinates — with only 2 passes, the colored rectangles are mis-positioned and expand to fill the page.

The standalone image extraction pipeline already had a proper rerun loop that checks the .log file for "Rerun" requests (which is why the generated .svg/.png versions rendered correctly in HTML). The main document PDF compilation was just missing the same logic.

Fix in #2827 — replaces the hardcoded 2-pass compilation with a log-checking rerun loop, matching the existing strategy used for standalone latex-image compilation. Documents that don't need extra passes are unaffected (the loop breaks after pass 2 when no rerun is requested).
