After #608 (update of alphafold3 mode to split data pipeline and the inference steps, the metro map should be updated to depict this changes.
In the future, we may want to also decouple the MSA from the inference step (i.e. using mode A for creating the MSA and then mode B for the inference or even provide a MSA directly), so it would be nice if we keep this in mind already.
